Until now, I did not read it all but I'm sure I'm going over it when it's the right time, but I wanted just to comment quickly on the following

The truth is that our eyes are right and the Painter software is wrong or at least makes us feel it's the right in this point while it is not

What we see is two squares; one is black and the other is white and they are not the same at all even if you copy only those specified squares and check them individually in the program where you will see them identical!

How did that happen

?

We have a black square open to light where no shadow is effecting it while there is shadow made by the cylindrical object darkening the white square. When you see the picture as a whole, you distinguish colors, but when you take the black one only you have a lighter degree of the black color where as the shadowed white square has a darker degree than the normal degree which make the two colors come closer in degree and we can distinguish between them only by seeing the whole picture not by single parts
